I am currently running WHMCS 4.1.1 and want to upgrade to 4.2.1 but I have customised my invoices/logos/etc but as it was so long ago I can't remember which files I changed. So, just wondering if anyone can advise how I can upgrade without losing all the customisations?
Thanks

Don't upload the templates directory for now (though you may lose some of the new functionality). Later you may want to take a look at the changelog and make hte appropriate changes to your existing template files.

The changed template files are listed in our release notes: http://wiki.whmcs.com/Release_Notes
So you only need to re-apply your customisations to the files listed there.

I think there's potentially a big problem with my WHMCS install. I am not receiving any emails from the system at all. No Cron Job updates, no Support Ticket notifications, no order notifications, etc.
Should I just scrap my current install and start again?

This may sound stupid but have you checked to make sure that the cron is there?
# crontab -e
As for the emails, check /var/log/message and see if there is any specific reason as to why it's not sending out the emails. If that doesn't work, contact WHMCS support. Best of luck!

Are emails being sent to clients? Are they recorded in Utilities > Email Message Log?
If so, the emails are leaving WHMCS successfully and the error lies with your email server.
