Let's say we have a new server with two IP addresses, to be used for reseller hosting. Is it possible to have those two servers setup with anonymous DNS, and at the same time have resellers being able to set up their own domains DNS on it (for instance ns1.reseller1.com/ns2.reseller1.com), without having to allocate them extra IP addresses?

I think this depends on your system and control panel. I don't think a unique IP is required, but there are some registrars who won't accept two nameservers on the same IP... It's better to keep them apart if you can but I don't see why what you're asking wouldn't work.
