when i search my site in google it shows This site may harm your computer

I went through this a couple times.
I cant remember the link, but you have to fill out a form on the stopmalware.org (i think) and then they review your site.
As far as a tool, I always did it manually.

You could request google to review your site using the Google Webmaster tools. They will review your site and if they found your site is clean, they will remove your site from their blacklist.

now what to do in that site
And important thing is if my site is really suspicious then how do i come to know which pages are affected there are so many html pages

Check in the cPanel for clamAV with which you can scan your files.
But in your case the problem is that javascript is injected in your html files. If you have shell access to the server you can find all files which contains javascript with the following command:
Change to public_html folder
cd public_html
grep -irl javascript .
This command would list all files that contains "javascript".
If you see a large number of infected files, better restore the files from a clean backup.
