Dual Intel Xeon 5410 or Dual Intel Xeon 5506?
Intel Dual Quad core Xeon 5410 (1U) with 4 hot swap bays - Supermicro
8 GB of RAM / 4x500 GB SATA RE Hard Drive / IPMI card / RAID 10
Intel Dual Quad core Xeon 5506 (1U) with 4 hot swap bays - Supermicro
8 GB of RAM / 4x500 GB SATA RE Hard Drive / IPMI card / RAID 10
The 5410 has a faster operating frequency, but the 5506 runs DDR3 RAM. Which is better?

I would go for the 5506, even though it is their entry level CPU but it is faster and likewise for the RAM (DDR2 VS DDR3).

Both CPU and RAM are equally important imo
What will you be running on this server?

How many VE's do you plan on hosting on this platform and what will they be running? Unless you're looking to sell Virtual Servers?

In that case I would stick with the 5500 Xeon chipset as they're faster and energy efficient as well. See if you can get the higher end Processors (X5550+) where you can have up to 16 cores on a Dual Processor setup with Hyper threading enabled.
When selling Virtual Servers, both CPU and RAM are important. If you have the budget I would recommend upgrading the RAM to 16GB as well, RAM is cheap these days.

Actually the 5410 and the 5500 series are rated at 80W, unless you're ready to pay extra for the low voltage 5500 series. From the 5500 series I'd recommend at least getting 5520 since it has HT, while the 5506 does not.
In a server environment you won't really notice DDR3 speed improvements over DDR2.

Go with the 5506 without a question.
The 5500's series is based on the new Nehalem architecture, which is far more powerful than the previous Penryn architecture on which 5410 is based.
Even though 5506 runs at a lower frequency than 5410, it is faster and can support more VM's.
Look at this virtualization benchmark:
http://www.anandtech.com/showdoc.aspx?i=3536&p=12
A dual 5570 server supports almost twice as many VMs as a dual 5470 server, despite running at a lower frequency.
From the benchmark:
"The newest Xeon is shattering records again"
"it can consolidate by far the most VMs in a dual socket server."
"It is already dangerously close to the quad socket servers"
"World switch times from VM to hypervisor have been reduced to 40% of those of Clovertown (Xeon 53xx), and EPT is good for a 27% performance increase."
"There is little doubt that the newest Xeon is also the champion in virtualization."
One thing about 5506 though is that it lacks hyperthreading. I'd go with 5518 or 5520 at least, which support hyperthreading and offer double the amount of logical cores. That should really help virtualization performance.

5506 without a doubt
its architecture is opitimized and designed for virtualized environments and will run faster than the 5410.

We have just got new E5520 servers. Built with DDR3 and raid10 15k SAS, they are monsters. I have no experience with 54xx series, but from what I have read, E55xx is better.

Try and push for 5520s for hyper threading. It will be great for a virtual environment. (This is the cheapest CPU from Intel in this range that has this feature).

http://en.wikipedia.org/wiki/Hyper-threading
I doubt you'll see a big boost of performance in a shared environment, as you rarely use all 4 cores(or 8 cores if your using dual quads)
