    rm ?
Seriously, most are kept n a standard dir structure - all mine are in the same dir, some folks leave them in each sites homedir -

find it, rm the parameter file (.prm) the cert file .crt and the key file .key
GUI admin tools have no honor. It is a good day to vi.

Why do you need to delete your cert, if you don't use it just leave it there.

To remove an SSL cert from a CPanel server, you'll need to manually edit the httpd.conf file, as while I know CPanel/WHM has an add SSL function, there isn't a remove SSL function. Simply open up httpd and so a search for 443, and keep hitting next until you find the SSL VirtualHost for the site in question. Delete <VirtualHost Ip.Of.Site.Here.443> through </VirtualHost>, then restart Apache. Then feel free to delete the cert and key (if you want) from the directories in /usr/local/cpanel/share/ssl

    add # before each line.

the # will comment out ssl entries in your apache config.

either that or kill the apache-ssl if the binary is running independently of the apache webserver (port 80)
