Iím looking for something to put on a DNS server that gives users the ability to add and update their domains. I donít care what domains they add but I would like to limit how many domains. By logging in with their username/password, they would have access to their domains and obviously it would need to check to make sure another user hasnít added the domain.
Target platform is FreeBSD with Bind (obviously) and Apache, MySQL, PHP, bla bla bla...

yuck. users touching zone files is just asking for trouble....however if you really want to, try searching www.hotscripts.com for something. I have found a few decent scripts on there for clients who absolutely had to have it.
Then again, software that lets your users manage their individual names and reverses wouldn't be. Unless you just use the built in DNS GUIs with the control panels out there. But from my understanding, you want it to work with dedicated name server boxes? Then this is all I know that is out on the market that will let you mange to the degree you want.
Hotscripts does have some too, but they are very limited.
