I am looking for a stats program that will do the following:

Read my IIS 6.0 logs

Build or dynamically read individual stats pages for subdomains hosted on my website. Each sub domain reads the same files but they are accessed by a different host headers. The only filterable thing I see in the log files is the cookie refer, it has the subdomained URL in it.

I would like this to be a configurable product that runs on the server and either builds stat pages nightly or reads the file dynamically.

Any ideas on what to purchase or try?

Agree, Smarterstats is one of the best stats programs out at the moment. We also use Urchin which has some smart graphing however it was bought up by Google a few years ago and since then has not been supported as well.

Smarter stats is the way to go, It is usually a good sign when everyone has the same recommendation. Plus the folks at smarter tools have several great products and a great KB system.
