WHMCS is better than WHMAutopilot according to me. It's more easy to use.
▓ domainCart - PHP / AJAX Domain and Hosting Order Script | WHMCS Alternative
▓ Supports 700+ domain extensions, 27+ payment gateways, multi-currency with auto exchange..
www.domaincart.net | Demo (all in one - without template)

Personally, WHMCS. Due to the fact WHMCS includes alot more for the price than Autopilot.
If that's not enough WHMCS comes with:
DirectI reseller Account
Maxmind Fraud protection
Plus a few other Plugins that can be found here, for an extra price:
whmcs.com/plugins.php
Overall, Matt and the team from WHMCS have produced an industry leading product, that numerous members of this board would be more than happy to Agree.
Full specifications of both products can be cross referenced if you wanted to know precisely what they both included.

WHMAutopilot has friendlier support that will work with you to get your site billing up and running.
