Have you tried optimizing your queries? Also, are you using ODBC or OLEDB to access MySQL?

Since you are using Windows, there is two option to connect to MySQL using ODBC & OLEDB.

What driver did you use to connect to the database in your script?

Have you optimize your MySQL using my.cnf?

optimizing your queries is the key here, or even make some JOIN to the tables.

Do not keep large no of rows in the same table. Try to oprimize your database too.
