Help with Cpanel: Adding an A Entry issue

I am new to Cpanel and I was told that if you use Cpanel to config. a system, do not make manual changes to the files as it will cause Cpanel to get out of Sync and result in armagaden.

However, after I set up the system I get the following message:

The server was unable to lookup an an A entry for its hostname ( This is generally because the entry was never added. However this could also be the result of your nameserver(s) being down. If you would like to attempt to automaticlly add the entry,
I fixed the issue with Cpanel with "Add an A Entry for your Hostname", but the message continues to appear once a day. DO I need to delete and re-add some info via. CPanel or do I need to bite the bullet and go "manual"?
