I honestly haven't seen any that don't, so you should be pretty safe. Some really short cases may have some issues, but I haven't seen any that would.

About the only issue you may have is making sure you purchase low profile ram for the motherboard if necessary.

Depends, EATX boards may not fit in the smaller cases as Karl said, you'll need to check the specs for the case you're going to be buying.

A lot of boards have the sound ports "stacked" as opposed to side by side aswell, so you may have to hack the sound off.

Or miss out the I/O shield, seen quite a few servers where they've done that, it's a safer alternative than getting your soldering iron out if you can't get a server board for your requirements.

Most ATX boards doesn't come with on board video, you may also need to find a 1u riser w/ a 2.75 inch ribbin due to the agp slot.

    — 2 - AMD Opteron™ 246 CPUs
    — Tyan Thunder K8SD Pro (S2882-D) motherboard
    — Microsoft Server 2003 x64 Edition

will this fit into a 1u case or a 2u is a better solution? is Opteron 246 dual core?

Yes it will fit, but make sure you choose a case with the proper blower layout to use passive heatsinks. 246 is single core.

Opterons run cooler than P4s and Xeons. However, it depends on your choice of case, if you go with a cheap 1U, then you're going to end up paying the price.
