Is there anything else I should do now that I have two hard disk? For example, if I create a new domain, will I need to specify that it'll go to the next partition? Or will the whole 120G hard disk considered part of home directory. I am not familiar with linux system here.

Why don't you shift to the operating system that you are familiar?

I would store only backups on the second hard disk. Just my suggestion though
