Missing free disk space?
Both drives are the same model, the primary drive even has the OS on it but why it still have more space than the secondary drive, what is wrong?

If you are using cPanel then try following command
/scripts/fixquotas

What control panel are you using? It's definitely an error. You can easily fix this through ssh

I am not using any control panel, this was a new OS install.

And what file systems are you using for the two partitions? What are the partition sizes exactly? Please also paste the output of df (without -h).
It might be just a matter of rounding the numbers.

If you don't have anything on it yet, I'd really consider doing a complete re-install.

Paste the output of these commands:
df
fdisk -l /dev/sda
fdisk -l /dev/sdb
mount | grep /dev/sd
