Once you make an offer to sell a domain, assume a buyer buys it using counter offer/Buy Now option with the help of Paypal. Once the buyer makes the payment, does the domain gets transferred to the buyer's account automatically. Or seller should change settings in their domain control panel to point to buyer to complete the deal ??

I would suggest you to spend some time reading in the websites of any of the domain aftermarket companies. If there is a brokering system then the transfer is automated. If not the seller shall change setting to allow transfer of the domain name to the new owner.

I have the domain pushed to my account with its registrar.
(Domain registrars usually allow you to create an account for free
Or,
I collaborate with the seller to have the domain transferred to my registrar from its current registrar.
You mentioned using counter offer/Buy Now option.
Are you talking about eBay? eBay doesn't automate the transfer of domain ownership.

I'm talking about GoDaddy Domain Auctions (or GoDaddy Domain Name AfterMarket). Does GoDaddy Domain Auctions take care of automatic domain transfer ??
2nd option of collaborating with the UNKNOWN seller seems to be risky right ?? How do you handle it?

You can go through Escrow or the seller may have a good reputation on such websites as Namepros.com

yup, I would also advise to use those companies that specialize in domain auctioning. Especially if this is an expensive domain you sell. Sedo for example.

Earlier I posted 2 of my domain offers into GoDaddy Auction :
(1) FamilyDoctorAdvice.com
(2) Online-Ticket-Booking.com
Later I cancelled it after reading your replies/advices.
Now I'm going through sedo to understand and sell these domains via sedo.
I need one more clarification, as I have my domain registered with GoDaddy so if sell it via sedo then they charge additional fee for external domains (not hosted with sedo). What is the best way to sell these domains (earlier) registered with GoDaddy) at sedo ??
Appreciate your help in advance.

Don't take a chance, go through an escrow service for the transfer process... and try and have the buyer pay the escrow fees and/or you split them. I've used and can vouch for Sedo and Moniker as I have used both in the past successfully.
Don't be afraid to put a simple landing page up with a short contact form or email address. The biggest money I ever made on a domain was by selling it myself and just using Moniker for the transaction, the seller paid the escrow fees.

You can transfer your domains to another registrar at any time, usually for a small fee (under $10)... it takes a few days.
