Hi,
has anyone tried running buildapache.sea on a live server to install mcrypt? if so did it work ok?

I used buildapache on a live server to compile apache with php/mcrypt. It worked.
Why don't you try it?

I've also done it. I had problems with an earlier build of Cpanel, but it works on 5.3.0 Build 29.

They've messed up mcrypt in the latest buildapache.sea :(

I run into the same problem twice. After php module is installed the buildapache script tries restarting apache. Apache starts droping 5mb core files in /usr/local/apache, this continiues by the time that partition gets filled. I sugest monitor this directory durring the build and if you notice core files start appearing stop and start apache (not restart) , and things should be fine.

Upgrade to Stable 3 (or the latest stable release) on the safe side :D
