Personally I use web position gold pro 2.0, manually submit to yahoo, dmoz and altavista and use sprinks and findwhat for pay per click

You can also check out http://www.searchenginecolossus.com for a lot of lesser known search engines you can submit to that may or may not help link popularity, which is becoming critical for website traffic.
