I have never heard of it doing so.
I strongly, very strongly, don't believe so.
However, I'm only 99% sure, I would leave 1% sure that you can!

You're correct, you can't edit the my.ini file from WHM

You'll need to SSH into your server, CD into the /etc/ directory and use your editor to modify my.cnf. You won't be able to do so via WHM or CPanel.
To be honest, I hope this is a feature they never integrate. Personally, I think they went a bit far when they started allowing you to modify php.ini and apache configuration files.
There's nothing worse than working on a core file via browser and then having the browser hang, time-out or come to find your connection is not live.

I agree with RockstarComm on that one!
@aakram
I'm going to assume, which I don't that often, that you are not a server administrator. I'm assuming this because you would have used SSH in the first place. So I would have someone edit this file for you with what you are wanting to do, you can really mess some stuff up editing files like this directly, unless you truly know what your doing!
