I turn to the community as I have done extensive research on this topic but to no avail.

I have a problem on my server, customers will often tend to delete important folders such as the ".cpanel" or even "public_html". Is there a way to prevent these folders from being deleted while allowing access to them ?
I am getting bored restoring these files again and again.

I am aware I could change the home directory to public_html but then my users would not be able to "hide" things behind their web root.

Is there any solution to this ?

No, it's not possible.

The users need to be able to write to those directories for cPanel to function properly, so doing something such as changing the ownership to root would not work. I would suggest in your welcome emails to new clients writing a little note or reminder that those files and directories are to NOT be deleted and could have serious consequences. A little bit of education as to what can happen should be more than enough to scare those clients who decide to "clean up" their home directory. :)
