I do not need any ticketing system etc as this is provided by Kayako but I do need something like whoiscart for processing of web hosting and domain orders as well as dedicated servers. Any recommendations? Best if it can be integrated into my quick books.

WHMCS, Modernbill ClientExec orderform (not the Client and Admin control panel) can easily to integrate with your existing website

ModernBill is a great billing system which offers many great features. Integrating very well with the popular control panels and payment gateways, it is a great system.

My main worry is do ModernBill needs to store clients' info online? This is something I am still very hesitant to do.

Just about all systems which are used for hosting and domain account provisioning will store customer information online. If you are very hesitant to do so, I would recommend processing new orders manually online, and processing billing through offline software such as QuickBooks.
