Iv seen more indexu sites hacked than any other webhosting directory software. I was once thinking of buying it until i visted some of the sites that are using their software on their SITES USING IT page only to find about 3 sites hacked up. Naturally i went with something else. It might be an old thread, but I'll still reply. The version of IndexU that you see hacked are old versions (3.x) that were old and has an XSS exploit. The reason for the popularity of those sites is because that version was and still is freely available on warez sites. People just don't pay attention to things like patches and that applies to any script, not just indexu. As for the hack, it was a custom CMS that was the open door.
