I have done the search on this topic, and it appears that there is no way to get an accurate report on a raq3 by using webalizer.
Is there any other way to get accurate reports. Am I missing something here. Please help.

gsu,
What do you find not accurate about webalizer? We have been using webalizer for a year, and I have not noticed anything that seemed wrong with the reports.

Does each site need a separate IP to run Webalizer? Or does it work with virtual accounts too?

Doesn't need dedicated IPs. Really, they should just build it into the CP and get rid of the stats that are there. :)

Well, we found out that the webalizer stats would not generate properly whena site has a lot of hits; then logs rotate before webalizer has a chance to analyse them.
It can be fixed, but I think that it is supposed to work fine with the latest patches on cobalt.com

you can also install tools like ipac - ip kernel accounting. you get the real traffic down to the bits.
I installed it on a raq3, works perfect.

you can get the package at
http://www.comlink.apc.org/~moritz/ipac.html
you also have to install the rpm package for ipchains (e.g. from rpmfind.net).
if you need help - just ask :D
