Does anybody know where to put customized cPanel templates on a server? In which folder are the templates generally stored?

your best bet for an answer on this would be to search the cpanel support forum. Go to www.cpanel.net and click support and there's a link to the forums there. You should be able to register for free.

/usr/local/cpanel/base/frontend/ This is where all cpanel themes go.

EDIT - Forgot a directory in my post LOL. I do themes daily and forgot a directory. Guess I am over tired today.
