If I use auto control pro to setup accounts on the fly (automated account setup) will phpmanager be able to access these accounts that are created on the fly?

Basically auto control pro for automated account setup and phpmanager as a webcp

or does anyone know of a better automated account creation tool for cobalt raq4's thats cheaper and will work with phpmanager in the above setup.

btw does phpmanager offer a web based ftp client?

I think you're a little confused :-)
PhpManager isn't a full control panel. It has many handy little features, but a lot of them are only available when used in conjunction with another control panel. It is basically an accounting control panel, with some very nice features to ease customer support etc.
There are quite a few control panels around - commercial and otherwise - but you might need to invest a bit of time before you choose the 'right' one.

Whats a good CP for Cobalt RaQ or should i just stick with the stack panel?
