How do I go about setting up SSL certificates for domains using WHM (or do I have to use CPanel for that domain?)?

Also, with CPanel's built in SSH/Telnet consol, how do I go about logging into the server? I get the java consol to pop up, but then I dont know what to do...can someone help me?

You have to generate the CSR at WHM and then get the certificate from an entity like thawte.

I'm not sure what you want to do here.
Do you want to login as root? or just like an user?
Anyway, the proceed its the same, when the console pop up, you'll prompted for the login and password.

I suggest to use a SSH client for that, like Putty (For Windows) instead the Cpanel Built in ssh console.
