What is the best way to measure the uptime of a server? Are there any scripts that can be run on the server itself that can measure it?

try http://www.netcraft.com to get an overall figure of uptime (how long the server is physically up), or http://www.netwhistle.com to get alerts on unavailability (when the server is unreachable for one reason or another - different to uptime).
