I've noticed that a name comes up as available at allwhois.com, but when I went to nameboy.com it seems to be taken.

Any ideas what this means?

And are there any ways I can be sure it's free (or not)?

Go to additional whois....for this purpose, I recommend either netsol or opensrs. But, there still may be an update timing issue.

To be sure, you can try to buy it....see how far you can get.

Check http://www.internic.com/whois.html if it is a .com, .net, or .org domain name. If it shows up as registered there, then it is registered.
