I didn't found out yet how to make a default user for a virtual host. So a l/p that will be able to change the / of the site. I tried making a user in the Site Manager, and checked "Site Administrator". Logged in using that user l/p (went to ../web/, because it is at /users/user/ by default!) Downloaded a file and tried to upload again, but it said "Permission denied".

Well, that is what you do (it sounds)...
Create user, make sure you check SiteAdmin (to give them access to the site's web dir.).
If you can set your FTP client's Remote Starting Directory, then do so /web -if not then just go towards root as much as possible and you'll see four folder, one of them being web and that is the site's web dir. where you should upload the site's files.

I gave the user 'Site Administrator' but it says "Permission denied" when uploading a file.

If you are trying to overwrite a file uploaded by another user then it won't let you, the other user owns the file. Is that your problem?

You can give ownership to the file, but as far as 'disabling' this, ummm, not something you should spend a second considering.
