I am a reseller and haven't got access to apache. Is it possible to disable access to htaccess on a package or account from within whm/cpanel?

Alternatively is it possible to run a cron job over several accounts that affects each one by overwriting the htaccess file?

For the cron job, I don't know but you can disable htaccess in the feature list : just uncheck "Webprotect".
