How would I point a subdomain, say, sub.domain.com to a particular directory in Windows 2003 DNS services? Generally when I create a sub domain, I can chose an IP address for it, but how would I chose a directory inside the main domain?

Create a web site of the sub.domain.com inside the IIS. That will allow you to choose which directory. It can be inside the main domain or elsewhere.
