I am running webalizer 1.3 on a RaQ3. It is showing current stats for some domains and not others. I've tried running from the command line but have the same problem. Anyone else have this happen?

Are you running the latest (PKG) ver. available on the Cobalt PKG site, namely: Webalizer 1.30-04-7GIF-2 ???
