Hi,
I am trying to figure out the best way to submit Web site to the search engines. I got lost after searching the Internet. Can somebody recommend (based on your own experience) one Free and one Commercial way to submit Web site to the most popular search engines?
Thank you.

I would not recommend any commercial submission companies, but here's a resource I like to use that explains SES and gives you some tools for hand submission - http://www.wordsinarow.com/wheretogo.html

go to the famous search engines and type in the text "add url". This should bring up some submission links.

You really only need to submit to the few biggest search engines.
I would not reccommend using a submission tool, as all it will really give you is alot of spam. liamsquire touched on another important point for finding directories.
Search for "submit + url" , "add + url", "submit + listing" or "add + listing". I also try to narrow it down a bit by adding another keyword specific to the site content or locality. eg Calgary+submit+url

The 15 most popular search destinations in terms of "audience reach" for search specific traffic, accrding to Neilson//NetRatings' July 14 report (that is, numbers for June):
41.6% Google
31.5% Yahoo
27.4% MSN
13.6% AOL
07.0% AskJeeves
05.1% Overture
04.4% MyWay
04.0% Information.com
03.7% Lycos
03.7% WebSearch
03.1% Infospace
03.0% Netscape
02.7% AltaVista
02.5% Microsoft.com
02.3% HighBeam
There are only two submissions through which you can get into search sites on this list for free:
http://www.google.com/addurl.html
http://search.yahoo.com/info/submit.html
About half of the sites on the list use Google's or Yahoo's database. In other cases, you have to rely on free spidering or some form of paid placement to get onto these sites. And you'll almost certainly get on all of them to some extent, eventually, if you simply rely on free spidering.

I would recommend to do it by hand to the 5 largest search engines...
You could look up keyword popularity for each engine and tailor your site to those engines based on what they rank searches on and you should be good from there...
THEN if you want you could use a free automated site to submit to the other engines.

The five "largest" in terms of reach are Google, Yahoo, MSN, AOL, and AskJeeves. Ask/Teoma does not accept free submissions. A submission at Google would also cover AOL; a submission at Yahoo would also cover MSN -- because the second site in both of those cases uses the search index provided by the first (so far, until MSN begins using their own index).
Besides those that would be covered by the Google and Yahoo submission, none of the top 15 search destinations accept free submissions -- manual or automated.
URL submission to search engines is by and large a thing of the past.
