Rite, I thought I would see if there was people already experienced in this area before doing too much stuff.

Im new to the whole 3rd party cobalt linux, and was wondering how it handles new pacakges from source, such as perl, apache, php, mysql.

Basically I wanna upgrade all of em to new ****, anyone expierienced with this ?

Will perl and such go straight on without any hastles to anything else ?

Also some good links to get the rpms or .pkg files for cobalt approved software addons, like mysql and stuff, would be handy, but would prefer to do from source if poss :)

Well, some of this has been discussed before, you can probably find the discussions by searching the forum (regarding instructions on installing various things). I'd be careful upgrading some things, just be sure that you don't break the whole GUI tryin'.
