Recently we have had some very large issues where we need to reinstall the OS, as we're getting a new harddrive and making our primary drive right now the slave, and making the new one the primary we need to copy everything over to protect users content. I need to know if there is a way to copy users cpanel files over once cpanel is installed again from the "slave" drive and if cpanel will show it or if that would be a problem, also I need to know if theres a backup option to save all users accounts via WHM and settings, please let me know thanks.

I don't think there's any option. The only option there is in CPanel is transferring accounts and data to another server or something. The best way is to TARball it all. ;)

your post is a little confusing :) .. but this is what you do
if you have enought space on your primary HD, equal to the amount taken on /home .. go to WHM and turn backup ON .. and point the backup dir to the partition you have the space on
then run the cpanel backup (/scripts/cpbackup)
then switch the drives
on the new WHM go to the backup function, turn it on for "restore only" .. and point the backup dir to the dir on the slave drive
then restore the backup(ed) accounts

if I am reading right your old drive is now the slave drive.if so just move the backup dir and all info in it to the primary drive. after you do this you can do a full restore of every account from WHM
