What does Ensim actually backup for a virtual site? I would assume backups the users of the site, website files, mysql database.

Is there anything that it doesn't backup which I should do manually?

It depends on the version of Ensim. I would recommend searching ev1server's forum and there is a huge amount of Ensim related posts contained within it.
