I thought the PM pop-up alert was working, but the last 3 PMs that I got I never received a notification for. I double-checked my preferences and the box for the pop-up was checked.

Works for me. Sure you don't have a pop-up blocker enabled?

I do have the Google toolbar, but I have it set to allow pop-ups for WHT. The funny thing is now it's working. I must not have been holding my pinkie just so when I was typing. Sorry for the bother.
