In webmin I am logged in as root.

In the MySQL Database Server I go to user root and I put change password to, enter the pass I want and click save.

The error i get is this.

Failed to save user : SQL desc user failed : Access denied for user: 'root@localhost' (Using password: YES)

I don't know how to change the pass manually, does anyone have any ideas why webmin can't make the change.

Because in webmin you're most likely loged in as admin. The admin cannot change the root password.

Did you config the mysql webmin module?
The mysql server has it's own password and don't use the system accounts. So first you have to set a mysql root password and enter this in webmin.
