Which one do you prefer. I only know of these 3 in which i use only 1.

ClientExec (http://www.ClientExec.com)
or
ModernBill (http://www.modernbill.com)
or
WHM Autopilot (http://www.whmautopilot.com)

Which is your favorite and which do you recommend.

client exec is good but it can`t fully handle recurring billing

Modernbill is overhyped i`d say save some money and go with whmautopilot

Though we are a free hosting provider I have looked into billing systems before.

ModernBill was my favorite.

I have been using WHM-AP. Please with it, they just need to add an API for live domain registration and the product will be complete. I also understand they are going to a new "Ticket" System for clients opening trouble tickets. Also, their price is right.

Ubersmith has many more features and is a hosted solution. no need to worry about updating and patching modernbill every week.

They also offer fantastic support.

Hostadmin takes your money and runs...

I had problems with the signup process (plan charges would set themselves to zero), windows automation didn't work. Support responses would take days and then they would ask a question that is already answered in the post.

I even signed up for the professional install to try to fix the problem, but he never did it.

I switched to modernbill, it is much more granular and allows a finer level of customization. Be prepared to do some reading though, as it is an excellent product with many details you should know about.

To me it looked like Modernbill had more features and options. They support more control panels and more gateways... unless I missed a page on the ubersmith.com site, the only control panel I saw in the demo was cPanel and only 4 processors supported.

Do you know if they support Plesk or Paypal?
