Is there any program that I could get to run in the background on a Linux server (need to be able to install and run it over SSH) that can have an AIM, MSN, or ICQ screenname online as "away", that logs all messages? Just wondering.

Well, from what you describe I take it you need a command line app. There are several ncurses instant messaging clients around. Centericq (http://konst.org.ua/centericq/) "is a text mode menu- and window-driven IM interface that supports the ICQ2000, Yahoo!, AIM, MSN, IRC and Jabber protocols."
Another program, the one that I personally prefer and use at home is naim (http://site.n.ml.org/info/naim/), "a console AIM, ICQ, IRC, and Lily client." The developer is active and provides help over AIM. Unfortunately, Naim doesn't support msn (yet?)

The best of all is AMSN http://amsn.sourceforge.net ;)

I prefer GAIM gaim.sourceforge.net very useful.

I just need a simple script that keeps the screennames online, but as "away", and logs any messages to it.

Yes, GAIM (http://gaim.sourceforge.net/about.php) does that.
