You mean making your own SSL cert without using Thawte or Verisign ?

The problem is, everytime a users tries to access the SSL part, it will give a popup warning saying that the cert has not been signed by a know company blah blah..

To avoid that error you'd need to install your root certificate(s) into each browser visiting your site, for example to see Thawte's root certificates go to

http://www.thawte.com/certs/trustmap.html

All the main browsers that support HTTPS contain the common root certificates, but it's unlikely you could afford the time and money required to get IE to incorporate your root cert ;)

The best you could do is get your visitors to install the certificate manually. This isn't as bad as it sounds on windows - you simply provide the download, and they open it and click 'install'. It's still a bit messy but it is technically possible to avoid the error.
