I plan to move some of my sites to cpanel server but the sites rely heavily on mod_rewrite apache module ("Rewrite" directive). Is it possible to configure rewrite rules for every website on a server with cpanel installed?

Sure. You can include the mod_rewrite code in each accounts .htaccess file.
